Project Wideawake was a folder on Col. Stryker's computer.

There were folders on Stryker's computer. It appeared near the Cerebro folder when Mystique was looking for Stryker's file.

In the comics, Project Wideawake was a group that showed that mutants were a menace to mankind. Stryker was possibly a part of this because he hated mutants.
A Viral marketing for X-Men: Days of Future Past shows that Project: Wideawake operatives killed Brotherhood of Mutants members Tempest and Azazel.
In the game X-Men Origins: Wolverine (based on the film of the same name) Project Wideawake is created by Dr. Bolivar Trask, supported by Senator Kelly, and takes place in the Systemized Cybernetics Lab created by Sebastian Shaw. The project is about demolishing the mutant race with the use of Sentinels.
