The Zephyr One is a plane designed by Leo Fitz for S.H.I.E.L.D., and intended to be used as a replacement for the Bus.
In an alternate timeline where the Earth was destroyed, the Zephyr crashed on its way to the Lighthouse and became the home of the True Believers.

After rescuing Melinda May and Enoch, the True Believers took them to the wreckage of the Zephyr One where they were reunited with an elderly Robin Hinton.

In order to return to the Lighthouse, the S.H.I.E.L.D. agents endeavored to repair the Zephyr One, sending the True Believers to safety in the caves and discovering that the plane had been upgraded with Leo Fitz's old designs for artificial gravity generators using Gravitonium. The engines proved to be too badly damaged to repair, but as a gravity storm hit, Jemma Simmons came up with the idea of using the artificial gravity generators to propel them into space and the RCS thrusters to take the plane to the Lighthouse from there. Despite Sinara attacking in an attempt to capture Daisy Johnson, the Zephyr One was successfully launched while Sinara was killed by Daisy with the help of Deke Shaw.
"Past Life"[]
The plane docked with the Lighthouse where the Kree found and retrieved Sinara's body, but found Zephyr One seemingly abandoned otherwise. In reality, the S.H.I.E.L.D. agents had infiltrated the Lighthouse using the Containment Module while Enoch remained hidden onboard for the activation of the Isochronus Cyclotron and the Time Di'Alla.
As Enoch set up, a Kree broke into the lab and attacked, damaging the equipment and nearly killing Enoch before Deke Shaw saved him. Determining that the equipment was too damaged to power the Di'Alla, the mortally wounded Enoch decided to use his own battery to do it instead which would generate a massive explosion. Deke succeeded in activating the machine and sending the S.H.I.E.L.D. team back to their own time while the explosion destroyed both the Zephyr and the Lighthouse.
"All the Comforts of Home"[]
While Deke Shaw was originally believed to have been killed in the destruction of the Zephyr, he was hit by a shard of the Time Di'Alla and transported back to the present along with the rest of S.H.I.E.L.D.
